Digital Performer 3 now has a Preferences FOLDER. Can I Trash that when I have problems?

Yes, HOWEVER
Digital Performer 3 Preferences are now stored in individual files in a folder in the Preferences folder. They are no longer saved in resources and should be much less likely to become corrupt. You no longer need to throw away all prefs when debugging aberrant behavior. Existing prefs are mapped into the new prefs format, then the old prefs file is deleted. The current file listing in the Digital Performer preferences folder is: 'Color Schemes' 'Command Bindings' 'Default Effect Settings' 'Filter Definitions' 'New File Templates' Preferences 'Search Settings' 'Spectral Effect Presets' 'Window Sets'
