The MOTU 896's literature says that the AES/EBU inputs resample automatically. Does this mean if you run the digital output of something that is at 44.1 or 48 it automatically upsamples to 96K?

Yes, exactly. The 896 can automatically sample rate convert from its AES/EBU input, or output a different sample rate to AES/EBU.
