Why can't I record monitor my Adat optical or S/PDIF digital inputs on my Digidesign Digi002 when the analog inputs monitor fine?

This is a known problem with the Digi002 when you have Low Latency Monitoring enabled. There is a fix avaiable at the Digidesign website under downloads and Digi002. It is a firmware/DAE update for both Macintosh and Windows XP platforms and should correct this problem.
The other temporary fix is to disable Low Latency Monitoring.
