Q:
Why can't I assign anything to inputs 1-2 if I am using S/PDIF? Can I use S/PDIF on inputs 3-4?
 
A:
If you use S/PDIF in on the Omega, it must go to inputs 1-2, and no other sources can go to these inputs while S/PDIF is being used. Analog signals must go to inputs 3-4 while S/PDIF is active.
