Pro Tools is not displaying the negative part of the waveform in its overviews.

If "Draw Waveforms Rectified" is enabled (in the Display section in Preferences), then the positive and negative waveforms are summed together and displayed as a single positive waveform. This view allows more detail to be seen in normal or reduced track height views.
