If I am using both Machine control and a USD, which should be connected to my MIX or d24 card's digiSerial port?

If you have both you should connect the USD to the DigiSerial port. The synchronization mechanism used with the USD requires that a sample counter on the DSP and the USD be reset at same time. When the USD is on the Mac Serial port there is potentially some latency in resetting the USD so the lock will not be as accurate (+/- 5-10 samples vs. +/- 1 sample)
