When I input a line level signal into my Mbox, the levels are always clipped. Even when the gain is turned all the way down.

This will happen if you connected the line input with an XLR connector. By connecting an XLR, the Mic pre amps are always active regardless of the the source switch.Use a 1/4" TRS plug and Mbox will function normally.
